Sadly, the other wads (Doom 64 for Doom II.wad, Master.wad, and others) don't appear on the PRBoom "choose a game" menu. I installed the PRBoom cia and put a bunch of wads in the 3ds/prboom folder, and I got four of them working, which is great (Doom I, Doom II, TNT and Plutonia).
